Also, following Craig's suggestion (issue #648), if omitted, regions are inferred from the specification of the species (which includes species and states) in "rates" entry. To be similar to NEURON default.

When asking for analysis['plotRaster'] with the option 'include':['all'], or ['allNetStims'], there was a bug related to how to include the NetStims. This bug was corrected, now located in the function "prepareSpikeData()" in spikes.py in the "analysis" subpackage
