removed rsync commands from output script, replaced with 'pre' and 'post' commands to be executed before and after commands in case file manipulation (i.e. rsync) is preferred
moved .run file to be generated in place with other batch files.
fixed -N (job name) issues, now will switch to simlabel to prevent special strings from affecting the qsub flags.
