Have metaconfigs add submodule dir structure to outputs #81

At 18 exposures per cluster, the number of output files is starting to become overwhelming. We should have the meta configs (& possibly pipe test) save relevant outputs to a basedir/{submodule_name}

This is no longer advantageous. Closing for now, but we may want to come back to this for the second paper if it will help.
