General simplification when we want inverted mask.
skeleton.py :
Create binary image with background = 0 and foreground =1
seg_2d.py :
remove use of thinning since the user has to use the original mask
remove analysis calculation from junctions function (it will not work in other dimension)
add generate_mesh function, which combine vertices and junctions detection. It returns 3 dataframe for vertices, edges or faces basic information (position and link to each other).
Apply the 2D mesh generation to 3D apical tissue. It works pretty well for a first test without any change.
