Figure 3 does not have a `bin` directory #198

Not sure whether we want to fix this at this stage, but we mention a set of directories for project organisation, and provide a figure as illustration, but the doc directory is not included in that figure.

Oops, I should have read on. We explain why it doesn't have a doc folder in the main text... Closing.
