Identify models by paper, not database #2

A lot of models were obtained from databases, where they may have been modified, etc. It is also hard to identify if a certain model is already processed if it was obtained through this indirect method. Try to replace source urls with doi/citations for models that are available as supplements for publications.

This is mostly resolved now within the refactoring branch and will be merged shortly. Hence I am closing this issue.
