RTC and SD card functions broken #66

As at r1176, the real time clock (I2C based) is no longer storing date and time 
after power cycle and the SD card is not functioning properly either.

This may have been caused by accidental changes to port pin mode/direction 
changes a week or to ago (by Gruvin.)

Fixed in r1186 for V4 board. Tested OK.

Just realised that Brano reported the same problem for his V3.2 board, which 
has NOT been changed in any way for the above V4.1 board fix. Will check with 
him before closing this issue.
