Towards chisel3 #59

Chisel3: last of the non-breaking changes. These have been tested by running the hwsim with bootable apps "basic.s", "ALUi.s" and "simple.s". It has been successfully implemented on the altde2-115 FPGA board.

regression test has NOT been manually run.
