Includes changes to allow the root paths to be configurable in the main config file, which led to additional configuration structuring to encapsulate configuration elements within it's own array

As part of this process, I've made significant changes to the configuration structure by adding a $configuration array and including all configuration elements within that array. As a result, I've incremented the version to v2.0.0.
