Unfortunately, this is a stock KSP issue. However, it is limited to building around KSC, thus everything should work just fine on Mun.
For testing at KSC, there are a few workarounds:
ensure DECLUTTER_KSC in KSP's settings.cfg is false (as of KSP 1.1). Off hand, I don't remember the button name in the settings panel.

I'm using version 5.2.91.
I'm building with MKS Pioneer-Module and want to build a MKS Fabricator-Module on a stake. Everything works fine: building process lasts a couple of days and the new module will be builded and the POV is switching to the new module. But now when I'm switching to KSC (for switching to the old module, to connect it with the new one) on the map the actually built module is only the placed stake. So the new module just disappears. The used RocketParts are also gone. It bahaves equally, even if I switch directly back to the new built module from KSC.
All this happend at the KSC's launchpad. Is it a launchpad issue, or will it behave like this at the Mun too?
I think this is a not intended behavior and I know bugfixing/reproducing can take a while, so is there anything on wich I actually can help to localize this bug (if it is one)? Flying it myself to the mun isn't actually an option to me, because of my just weak KSP-skills ;)
