The Window Dialog (top right) is part of the Window (bottom left) and they are treated as the same window when Alt+Tabbing.

Notifications should not appear either.

You can uncheck the "Show notification windows" option in the script settings.

As for dialogs, I'll see if I can fix it in the next version.
