This is related to the separate keyless ignition device. With full integration, this should no longer happen.
Ignition power integration is possible with V2 board and additional relays on expansion port. No longer relevant even to me.
Under certain conditions, yet to be determined, the kill switch must be on to turn off the keyless ignition. ie ignition enable doesn't go high when expected. When bike is started manually then shut off is one such case, which results in forcing the starter to turn over.
