Only gct's created by the loader will have their settings stored in the loader's

Cheats are stored in their original text file format in sd:/usb-loader/txtcodes
When you use the built-in cheat manager it creates a .gct file from the cheats
you
select (tick) in sd:/codes
The cheats you selected are remembered by the cheat manager but are not
physically
linked to the .gct file. This means that if you use another cheat management
tool or
if you download a .gct from another source and place it in sd:/codes the
built-in
cheat manager will not know what cheats that file contains. If you only use the
built-in cheat manager to download and manipulate cheat codes then you should
not
have a problem. I hope this explains things clearly....

The cheat manager stores your last used cheats in the following file format:
[GAMEID]x.txt
for example, New Super Mario Bros Wii cheat selections will be stored as:
SMNP01x.txt
I think you need to delete that file for the game in question.
Cheat manager will never know what cheats are contained in a .gct file. It only
knows
what you last selected using the cheat manager. Does that make sense? I hope so.
If this reply still does not answer your question then maybe we could resolve
