Cleanup/fix setup script for non-docker/docker running #19

I've just checked in docker, and the README for the docker side of things seems to work fine (or at least will when the Dockerfile fix in this PR goes in too)

So with that, and the source changes over the past few days, this PR is now ready to go

To summarise this PR:

Expands (and fixes some typos) in README.md
Fixes typo in Dockerfile
Warns the user if the prereqristes (WCSim/BONSAI) are not setup when running Setup,sh
