New CLI cnest.py and support for CRAM files #3

Examples of running can be found at src/example_cnest_py.md.

Only step1-3 are supported by cnest.py at the moment.

TODO:

  1. Convert step 4 and beyond to the new wrapper.
  2. Explore the hts-nim-tools for step2 read counts.
