It seems that avoiding onejar will solve this issue.
New deployment (for 1.4.1) seems to solve this.
It's still happening for me… Maybe I'm expecting a screen telling me it's working? When I select one of the example .xml files it instantly closes the program, but there's an output file created on my folder. (OS X 10.9, java version "1.7.0_45").
If there's an output file being generated, you're in the clear and the program is functioning correctly. (Not very flashy, I know!) That file (depending on which example you ran) should be a JSON, Newick or Nexus file containing the results of the simulation. The problem this issue referred to involved no output being generated.

Symptom is that BEAST dialog opens, accepts input file, but then does nothing (i.e. no output is generated). Has to do with deployment, as same users do not experience problems when running MASTER from within IDE.
