Remove legacy options #46

The transport command used to take configuration as discrete arguments and options on the command line. Given the complexity to express a pipeline setup, this has been moved into pipeline configuration files.

The PipelineConfig.pm file still contains references to the old, deprecated options and arguments. These should be removed.

Done. The old references CLI arguments and options were removed.
