For the cell cycle markers by Tami and Geiger, if I use the CellCycleMarker.xlsx, I noticed that you only use the up-regulated markers and omitting the last one (using pandas 1.4.3). Would it not make sense to build the classifier using the up-regulated one vs the downregulated ones (and I am not familiar with the classifier approach you use to well, but it uses random control genes I understood).
