Here's 2 very basic designs to ponder on. Hopefully this will show us which direction to head in. You can ignore the logo, wanted to at least have something there. Enlarge to view!
I've kept blue as the primary color at your request and toned down the colors so they are almost pastel. The blue will work well with green and perhaps another color. I can see green being introduced in certain places such as primary buttons.
I'm still digging the font we used on AffiliateWP. I've got a 5 site license so if you're happy with it I think we should give it a shot and see how it looks.
Your typical top navigation layout, similar to AffiliateWP but cleaner.
Homepage
The 3 boxes will be Easy Digital Downloads, AffiliateWP, RCP etc with a link somewhere to view more products. There will be a whole lot of other awesomeness on the homepage such as recent blog posts, but blog posts and products will be main focus. The products link in the menu shows an active state. There will of course be some sort of menu on hover for the links that need them.
Product page
Not too different from homepage. Boxes are 300px wide for adverts or anything else. I'll most likely build anything else as I go, but follows suit from the homepage. I opted against a unique color for each product page, looked too harsh but we can see how it looks when building. Will look more like a product page when finished. The idea is to simplify and show an uncluttered product page, with a dedicated area for screenshots, comments, content, and a super awesome pricing options + purchase link.
I'm not sure where we will stick product add-ons but there's plenty of space to put them.

Overall a very vertical layout but I think can work very well given the amount of content that needs to go into the site. The bar on the right could primarily act as a home link (logo) and sharing mechanism, and could possibly change depending on page context.

@pippinsplugins Should we kill comments on product pages and instead opt for a FAQ section, or do you still want to have them there somewhere?
Awesome! I'm really loving the first, non vertical version.
I'm not really sure what to do with comments. Since the products are having their original blog posts redirected, what should happen to the comments? Maybe I should move them all. I'd hate for those to be lost or inaccessible.

Comments - no idea, that's a tough one... Archive them somewhere and prevent new comments?
I'll think on comments for a bit.
