There's no UI yet for setting the colors, but the option exists. If you dare to directly edit the Thunderbird config (Thunderbird>Preferences>Advanced>Config Editor), feel free to adjust extensions.threadvis.visualisation.colours.received
accordingly (it's a comma separated list of hex color codes).

I used this colorbrewer scheme: http://colorbrewer2.org/?type=qualitative&scheme=Paired&n=12
... and then re-used its last colour as the colours.sent
I use the dark Thunderbird theme and use ThreadVis in single color mode, so I know which is the current email. Dark blue and mid grey aren't great colors for ThreadViz to use when the background is dark grey. :-) I've manually tweaked it for now, as per the instructions above, but having the ability to simply switch ThreadViz from a light to dark theme, etc. would be v. useful.
The colors are for my taste a little bit too bright. I was surprised when in the settings under 'Colors' there wasn't an option to change them. It would be nice if the user can select a custom color pallet. I don't mind if it would mean providing the colors in a hexadecimal form.
