In some Linux distributions (e.g. CentOS 7) enabled by default "Window list" extension uses some vertical space at the bottom of the screen. Seems like shellshape does not count "Window list" extensions space and places windows under the "Window list" panel. This is very annoying.
Current workaround is setting "Padding around screen edge (px)" to its maximum value.
