Updaing configure files to automake 1.12+ #15

This removes some warnings with newer versions of automake. configure.in files are deprecated, so are a couple of macros. Functionality should be the same.

Looks good, but apparently now needs some conflicts resolved.

Should be fixed to remove merge conflicts. I rebased on top of nesc/master.
