To ease the process of adding new tutorial courses, this reorganizes the course material into a course directory and tutorial specific subdirectory. Additionally, this PR updates the internal links to match the new directory structure.
There was a file (environment.md) that seems to not be used and is not mentioned in SUMMARY.md. I left this file, but moved it into the deprecated directory in courses.
