Change hardcoded plugin extraction only to both Themes and Plugins:

Add WordPress Theme option ( 'wordpress_theme' option)
Keep 'wordpress' option to Plugins to ensure retro compatibility with existing installs

Looks good, could you do a rebase and squash the commits down to a single one?
