Reorg project #31

Reorganizing project based on a template by David Fowler (who is generally worth copying). Also changing csproj files and namespace to be rooted at "TopDownProteomics"

Looks good. I'm just updated the AppVeyor settings to try to get this to build. I'm going to try closing and reopening the pull request to maybe trigger it again.
