Fix taxonomic substitutions

• fix function metadata_add_taxonomic_changes_list to not overwrite pre-existing substitutions
• add [dataset_id] to some genus level alignments that were missing it
• fix taxonomic substitutions for APNI phrase names from floras that were being replaced with NA
