manuscript documents to ms folder, binder badge, description file added, readme instructions updated.

I don't know why! Perhaps there was a fix that didn't need to remove that section, but it's what I found to finally work. A small note, since the build.R isn't needed with the tinytex, the entire R folder could be removed (which is why it is not listed in the file structure in the README. Will leave that decision to you though.
