Introduction of new threshold for rms histogram and fixing errors #589

This pull request partially fixes the problems in the quality check, specifically for Issue #512 It also fixes a few small errors with the rms_est_min value being hardcoded to 0 in some cases.

This pull request is required for the ongoing work to fix Issue #588
