Tidy up NOMAD dependency #3

Would be good to remove the dependency on the NOMAD package, for installation reasons and publication issues.

Contact TU Delft and discuss with Serge / Mario about open source.

Transformed java class to scala.

Removed dependencies on original java code. Need to ask if ok to publish.
