todotxt.net takes one approach of allowing the user to manually enter filters restricting the Todos only to relevant projects/contexts.

jdotxt does this well -- using two columns on the left which itemize [All, Project1, Project2, ...](and the same for the contexts) to provide easy filtering. http://www.youtube.com/watch?v=Wz9Xnvb71t4#t=45
