Update/complete documentation for 1.0 release #4

Documentation should be updated (respectively completed when information is missing) to use the now included plot function and a representative example.

For now, doc/ was replaced with demo/ which contains an RMarkdown file which can be loaded by the user to perform an analysis of demo data. A rendered PDF is provided so that here is no need to run the code.
