With new changes to SLiM/msprime that (a) provide population names and (b) require them to be unique, the phylo vignette no longer runs because of a name collision (all pops are named p1). I've had a go at fixing this up as one of many changes in #224, but it's not there yet. @mufernando, might you have a look?

SLiM subpops can have a name assigned by like p1.name
in python these are available by like pop.metadata['name']
the python names must be unique to use recapitation
