You don't have a quick look plugin that's converting the Markdown. It's just plain text. Try:

I already have the QL plugin and run the <qlmanage -r>
command line. :/

Sorry, Quick Look issues are in no way related to nvALT. It's going to have to be on you to track down a solution to the Quick Look plugin issue.
