2nd filetree refactoring #108

This refactoring is a follow-up on this commit. It makes the file tree more structured in that it fully resembles the toc of the tudat-space website. This resolves #80.

One consideration before merging: If we ever want to change the toc drastically, then once again there will be a disparity between filetree and toc. Ideally we want to avoid having to change the filetree constantly (though the effort isn't that huge) in addition to the toc. Check if you think this refactoring actually makes sense.

Thanks! Merged with one small modification: the name of the _src_primers_coding_tools directory changed back to _src_use_of_tools for consistency with currently published numerical astrodynamics assignment pdfs
