  1. How consensus footprint is derived? Why do we want target factor peaks to overlap with consensus footprint?

    • do we consider consensus footprint as background?
    • TF peak regions > footprint >= motif

  2. What is direct binding or indirect binding?

    • all binding = direct binding + indirect binding
    • direct binding means that a TF binds to DNA directly
    • indirect binding means that a TF binds to another TF which binds to DNA directly?
    • how motif enrichment analysis can determine direct binding or indirect binding?
