Compare with, change, save doesn't change anything for external files

What steps will reproduce the problem?
1. Save console to /tmp/bla.txt file, confirm to open in editor
2. The file bla.txt is opened. Compare it with clipboard content.
3. In compare editor, apply all changes from right (clipboard) to left 
(external file)
4. Compare editor is dirty now, shows changes on the left site. Hit Ctrl+S.
5. Compare editor returns to the same state as in point 2, external file is not 
saved.
