Left = paternal, right = maternal? #40

It is somewhat unclear from the readme, is the left value in the target genotype paternal and the right value maternal? Or is it impossible to determine the exact parental affiliation here, unlike pedigree-based algorithms?

No. LongPhase is read-based phasing which infers two haplotypes but can't tell which one is paternal or maternal.
