Documentation update related to #85 and #86

This PR deals with documentation update concerning the following:

• Recent PRs listed below dealt with providing sample filepaths via user-provided sample config file, instead of expecting those filepaths in a very specific directory structure (closes #86).

The note in system testing docs that says Use PROJECT="project_1sample" to test out a project with only one sample. should be removed since the removal of project structure and that the single sample config is no longer part of the repo (which is fine, I think having only the current configs makes sense)

Good catch! Removed it now :)
