Organization Overhaul #62

Converted the overall organization to generally match the organization we created in our Box document. This will close Issue #44

This change leaves a good amount of blank space on some pages, namely the index pages, that will need to be filled in with something. Other docs have just put the TOC list on the index page of a large section and nothing else which is an option. However, I'm not as big of a fan of that personally.
