Clean up dead code #32

There are many commented out code that is not getting used.

This includes:

GrapherApplication.java
Graph2DPanel.java
FunctionR1R1DisplayDataList.java
FunctionR1R1DisplayData.java
Parser.java
TokenNode.java

Remove these dead code or comment what they are for and/or why should they be kept.
