This PR primarily updates the Quick Start Guide to reflect the global-workflow rather than CIME. Additionally, this PR:

Adds terms to the glossary. Some of the new terms are referenced in the QS Guide, while others are referenced in chapters that are still being edited.
Updates deprecated syntax in the conf.py file
Fixes crosslinks
