Add full environment instructions. Fixes #7 #8

Added environment setup as described in issue #7. Some additional prose changes in markdown. Minor clean-up steps on .gitignore, file locations and names, and root directory README.md. Merging this PR to main should have the following effect on the issue addressed: Closes #7 .
