When commands are 'protected' they are ignored by the script.
There should be an option that re-creates all pdf files (but not the LaTeX commands).
This is because I don't want to track the pdf files on GitHub. They will be available in the deployable archive, but any user should create them on her own computer. But if a command is 'protected' this wouldn't work.
