I don't have this issue on GNOME/Wayland, but I think I know how to fix this anyway.
When https://github.com/flathub/io.github.ungoogled_software.ungoogled_chromium/pull/35 is merged, this should be fixed.
This will be fixed when https://github.com/ungoogled-software/ungoogled-chromium/pull/2924 is merged, which shouldn't take too long (max a day or so).
Can you confirm that the issue is fixed with the latest update?
Nope. It displays a generic wayland icon instead of the old blue chromium logo

Closing, it's a Chromium bug when --ozone-platform=wayland
is set.
