Development pipeline - Githubissues

Many changes to support a development pipeline in simulations. Main features are:

New pipeline_utils.py, which adds helper functions that support a variety of pipeline related operations
New simulation scripts for SF and SD that utilize pipeline, along with new steps in models.py, modified utility functions, and callback functions
