When disabling any option within component order it is not reflected in the actual component it relates to, Vis Versa.

I assume you're saying that the component order checkbox is overriding the other checkbox in the section for that component? If so, it's only an issue when the Homepage Control plugin is active. I need to add a check to hide those controls.
