Remove inline protocols and link to them somewhere else. #6

I think that moving the protocols to the Appendix, and then providing a downloadable link would be a good thought.

What do you mean by inline? I'm having a lot of slow moments today. :disappointed:

So in the full document, protocols are interlaced throughout some of the chapters. We would have to generalize or rearrange some of the sections, but we could basically remove the protocols and put them somewhere else in the book. Maybe in the appendix, or maybe each protocol gets a separate chapter.
