Happened to me too. There is a bug in the code of the Portable-VirtualBox.exe. Half a year ago I sent an email about this to the address from About. So far no fix.

My solution was to develop my application so it completely bypass the Portable-VirtualBox.exe It loads/installs/unloads/uninstalls all the required the drivers/services/dlls.

Same problem. Easy to fix but dunno why having not fixed. I found a simple workaround to start different VMs without setting from GUI. Just modify data/setting/setting.ini. Change the value of key. Then start portable-virtualbox.
