Hi,

I am going to use DIA-NN 1.9 on linux for metaproteomics. It is mentionned that on Linux one .d, .mzmL and .dia data are supported. My data are in .wiff file. If I am using the combination of DIA-NN and Skyline, what format is preferable to convert the .wiff file to ? .mzmL or .dia ?

Thank you in advance

TaniaK

Hi TaniaK,

You will need to use 1.9.1. .wiff can be converted to .dia using DIA-NN (Windows build) under Wine.

Skyline only understands .mzML or maybe also .wiff itself.

Best, Vadim

Hi Vadim,

Thank you for your answer. So if I use the adds on Skyline for visualisation after running DIA-NN 1.9.1 on Linux (not windows build), It is preferable to convert to .mzmL than .dia ?

Thank you again

About Skyline integration, in general this only works on Windows, I am not sure if this can be adapted to Linux

TANIAKMONS commented 2 months ago

ok thank you for the warning, for Linux do you recommend to do the analysis in one step or two steps ?

Thank you again

All recommendations for Linux are same as for Windows.
