Individual letters. But for now a unique color per motif would also work, and that can be easily done right now.

Hi Kemal,

I think having a multicolored motif is a bad idea -- it'll look like a peacock's tail. I would instead bring attention to motif changes along specific branches, by labeling them somehow.

Do these motifs change by increasing distance? Perhaps a yellow-red color gradient denoting change would be good?

@spond: Agreed. For now they're colored with an ordinal color scheme, but mapping changes over the entire tree would be better.

@stevenweaver: Not necessarily. The motifs do not usually have an obvious ordering that could be mapped to a gradient.
